You can redo all the free quest nodes, where you can farm all the minions/lackeys/whatever that you need.

Raid Missions
I thought I'd try going through the Raids without using a guide first and found out that I could just take out the Boss first and it would end the fight and count toward the event story progress. But then I eventually did look at the guide and it said that the minions/lackeys/whatever count toward mission progression. But I can't go back to re-play the Boss levels. Am I screwed out of those missions?

So the missions the guide is referring to aren't specific to the Raid Bosses then? Seems odd that they'd give attention to it like that when you could just farm elsewhere, but thanks for the clarification.

It's to be more AP efficient. You can then use the saved AP for farming EX quests that give better drops.

To expand on what has already been said, since you have to do the raids anyway, you might as well get the most out of them by completing part of your other quests at the same time. You could always run other nodes to kill those same types of enemies afterwards, but why spend extra AP doing that, when it could be avoided?
