Being a f2p player i try to always prioritize limited servants banner, MHX Alter is really rare while story servants have plenty of rate ups and can always spook you.

Worth rolling for heroine x alter or skip the shinjuku banner
Title says it all and its really hard to choose as each servant has their pros and cons. If you can list each individual aspect then that would be great. Heroine alter is literally the killer of saber servant killers, 11 arts but has 1.07% NP gain, and is quick, while Moriarty can help with art chains and boost evil servants (Jalter), and increase his own NP damage but sacrifices stars to do so.
This also includes the other servants from shinjuku banner

That's why we usually recommend rolling for your favorites. Neither banner is wrong tbh and most servants are useful.

I don't have her, but just reading her write up and looking at her skills and NP, I find her a bit too gimmicky and too niche for my tastes. While in general I see the value in having some niche servants, I want those niches to be somewhat broad (e.g., against male/female/demons/etc.). But MHX's skill against saber is nothing that's really good, as an archer gets better than that for free, and an NP against saberfaces is pretty narrow (even with the many saberfaces...) Personally, I probably wouldn't throw any SQ at her at all.
